In co-op mode (or solo with AI teammates), enemies respawn from hidden "spawn closets" if you don't secure the area. To permanently block respawns, place one C4 charge directly on the closet door before triggering the alarm. The explosion glitches the spawn trigger for the remainder of the mission.
